A 1.5-Approximation Algorithm for Sorting by Transpositions and Transreversals

چکیده
One of the most promising ways to determine evolutionary distance between two organisms is to compare the order of appearance of orthologous genes in their genomes. The resulting genome rearrangement problem calls for finding a shortest sequence of rearrangement operations that sorts one genome into the other. In this paper we provide a 1.5-approximation algorithm for the problem of sorting by transpositions and transreversals, improving on a five-years-old 1.75 ratio for this problem. Our algorithm is also faster than current approaches and requires O(n3/2 √ log n) time for n genes.

An O(n3) algorithm for sorting signed genomes by reversals, transpositions, transreversals and block-interchanges
We consider the problem of sorting signed permutations by reversals, transpositions, transreversals, and block-interchanges. The problem arises in the study of species evolution via large-scale genome rearrangement operations. Recently, Hao et al. gave a 2-approximation scheme called genome sorting by bridges (GSB) for solving this problem. Their result extended and unified the results of (i) H...
متن کاملPancake Flipping with Two Spatulas
In this paper we study several variations of the pancake flipping problem, which is also well known as the problem of sorting by prefix reversals. We consider the variations in the sorting process by adding with prefix reversals other similar operations such as prefix transpositions and prefix transreversals. These type of sorting problems have applications in interconnection networks and compu...
متن کاملA simpler and faster 1.5-approximation algorithm for sorting by transpositions
An important problem in genome rearrangements is sorting permutations by transpositions. The complexity of the problem is still open, and two rather complicated 1.5-approximation algorithms for sorting linear permutations are known (Bafna and Pevzner, 98 and Christie, 99). The fastest known algorithm is the quadratic algorithm of Bafna and Pevzner. In this paper, we observe that the problem of ...
متن کاملA Simpler 1.5-Approximation Algorithm for Sorting by Transpositions
A common approach in comparative genomics is to compare the order of appearance of orthologous genes in different genomes. Genomes are represented by permutations, where each element stands for a gene. Circular genomes (such as bacterial and mitochondrial genomes) are represented by circular permutations. The basic task is, given two permutations, to find a shortest sequence of rearrangement op...
متن کاملOn the Sorting by Reversals and Transpositions Problem
Reversals and transpositions are two classic genome rearrangement operations. Reversals occur when a chromosome breaks at two locations called breakpoints and the DNA between the breakpoints is reversed. Transpositions occur when two adjacent blocks of elements exchange position. This paper presents a polynomial-time approximation algorithm for the Sorting by Reversals and Transpositions Proble...
